Yes you must use the valve seat otherwise the boost will be lazy to come in. It is normal for it to sit proud of the wastegate. Top port to atmosphere, side port to pressure source, normally the compressor housing of the turbo, that will then run off the spring pressure inside the wastegate...

If on a stock turbo, then you will be fine with stock boost levels, so long as things are checked to be running as they should. If running any form of a larger turbo, I wouldn't risk damaging the new engine and drive the car off boost until you can afford to get an ECU fitted. Cheers Mike...
