It sounds like there's a poor or loose electrical connection somewhere, especially because the problem went after disconnecting and reconnecting the Emanage. It may pay to check if the stock ECU has stored any fault codes, a code could give some indication of where the fault might be. If there aren't any codes stored, then that can also narrow down the number of possible causes.

Someone who knows a little more about the workings of the Emanage blue might be able to shed some light with regards to the MAP sensors. I'm not sure if the Emanage constantly monitors the 3bar sensor and makes adjustments accordingly, or whether it uses the stock MAP signal until it clamps the voltage and then switches over to the 3bar sensor? If you can get hold of a stock MAP sensor to test with it could prove useful.
